Build 3D molecule models from your chemistry material
Open a chemistry chapter, drug monograph, or lab handout, or name a molecule in chat. Scholarly's AI builds a labelled 3D model you can orbit, refine by chatting, and export for a slide or a training video.
Beta. A full AI build uses 1 AI Creation Credit, and you confirm it first. Small chat edits are free.

Quick answer
Can AI make a 3D model of a molecule?
Updated October 2026 · 3D models are in Beta
Yes, as a teaching model. Open the chemistry or pharmacology PDF you're working from, or describe a molecule in chat, and Scholarly's AI writes the model as real three.js code: atoms coloured by element, labels for groups, charges, or angles, lighting, and a turntable to show it from every side. Geometry is illustrative, not computed, so use it to explain structure, not for bond lengths, energies, or docking.
Molecules are hard to picture from a flat drawing. A skeletal formula hides the geometry and a wedge-dash drawing asks you to imagine it. A model you can orbit shows why water is bent, why methane is tetrahedral, or which side of a drug molecule a functional group sits on.
Grounded in what you're teaching. Open the chapter, monograph, or lab handout as a PDF and the AI reads it before building, so labels use the names, charges, or groups your material emphasises. Ask for the same molecule before and after a reaction step and compare the two side by side.
Know what it isn't. Scholarly isn't a molecular viewer like PyMOL or Jmol: it doesn't read PDB or MOL files and it doesn't compute geometry. For research-grade structures, use those tools. For explaining structure in a lecture, an in-service, or a lab briefing, a labelled model you can export as a 4K PNG, a turntable MP4, or a .glb for PowerPoint and Keynote is faster.
How it works
How to build a molecule model
Name the molecule, confirm the build, then label what matters.
- 01
Open your material or start empty
Open a chemistry chapter, drug monograph, or lab handout as a PDF, or start an empty model and describe the molecule in chat.
- 02
Name the molecule
Say which molecule and what to label: atoms, groups, charges, or angles. Confirm the build, which uses 1 AI Creation Credit.
- 03
The AI builds it
Over a few minutes it writes the model in three.js, with atoms in their expected arrangement, labels, and lighting, then you preview the draft.
- 04
Refine and export
Change a colour or a label's wording with free chat edits, then export an image, a turntable video, or a .glb on a paid plan.
Use cases
Where molecule models help
Anywhere geometry or the position of a group is the point.
General chemistry
Molecular shapes from VSEPR: linear, bent, trigonal planar, tetrahedral.
Organic chemistry
Functional groups and where they sit on a carbon skeleton.
Biochemistry
Explanatory models of amino acids, sugars, or a short stretch of DNA.
Pharmacology and nursing
A drug's key functional groups, labelled from the monograph or your course notes.
Lab and clinical training
A turntable video or a slide image to explain structure in an in-service or a lab briefing.
Licensure and entrance exams
The shapes you need to recall for nursing, pharmacy, or medical entrance exams, built from your own review material.
Try asking
Molecule requests to try
Name the molecule and what you want labelled.
Build a water molecule and label the bond angle.
Make methane with the carbon in the centre and four labelled hydrogens.
Show ethanol and label the hydroxyl group.
Build the two molecules in the reaction on page 12, side by side.
Colour atoms by element: carbon dark grey, oxygen red, hydrogen white, nitrogen blue.
Make the background transparent so I can put this on a slide.
Beta
What it can and can't do today
3D models are in Beta. For chemistry, that means teaching models with illustrative, not computed, geometry.
Works today
- Atoms coloured by element, with element, group, charge, or angle labels.
- Builds from your chemistry PDF, grounded in its pages, or from a description in chat.
- Orbit and zoom, perspective, front, side, and top views, frame all, and a turntable.
- On paid plans, export a 4K PNG, a transparent PNG, an 8-second 1080p turntable MP4, or a .glb file.
Not supported
- Not CAD-accurate or engineering-grade. Models explain how something works; they are not measured designs.
- No STL or OBJ export, and no 3D printing. Exports are images, a turntable video, and a .glb file.
- No manual 3D editing tools: no sculpting and no dragging parts. You change a model by asking chat.
- A model starts from one PDF or from an empty chat. For notes or slides, save them as a PDF, or describe the content in chat.
- It's a Beta: preview every draft before you apply it, and check the labels before a model goes in front of a team.
FAQ
Frequently asked questions
Are bond angles and lengths accurate?
Illustrative. The AI arranges atoms to show the expected geometry and can label angles from your source, but it doesn't compute structures. Don't use the model for measurements.
Can I show bonds, lone pairs, or a particular style?
Ask for it in chat. Because the model is written as three.js code rather than picked from a few stock shapes, a build can show bonds, lone pairs, or labelled groups the way you describe. To change the look afterwards, ask again: there are no manual 3D editing tools.
Can I import a PDB, MOL, or SDF file?
No. A 3D model starts from one PDF or an empty chat, and it doesn't read chemical file formats. Describe the molecule, or open the PDF that discusses it.
How large a molecule can it build?
Small and medium molecules read best as teaching models. For a protein, ask for an explanatory model of one region or domain rather than every atom.
What does it cost?
Signing up is free. A full build uses 1 AI Creation Credit, and you confirm it before it starts. Small chat edits, such as a label's wording, a colour, a size, or the background, are free and appear on an approval card. Exports need a paid plan.
Can I compare isomers or reaction steps?
Yes. Ask for two or more molecules side by side, each labelled, then adjust colours and labels with small chat edits. Undo brings back the previous version.
